I noticed that the main Dokuwiki site has some code to authenticate against the Drupal database here. I suspect the code I've been using with the nodalpoint wiki may not be current with Dokuwiki's authentication framework.

I want to setup drupal and dokuwiki for a project (not related to bioinformatics). I was wondering if you could leave a small how to on your wiki or on the dokuwiki wiki.

Like the perl folks say, there's more than one way to do it. You've asked a highly context-dependent question: the answers are likely to be different for each protein.

Two uses I can think of for the extra amino acids : (i) responsible for some other function/interaction; (ii) loop material, allowing the polypeptide to bend into its active conformation more easily.

You have asked an interesting question. However if you want this posted to the front page I would suggest adding some links to papers or articles that discuss this question. Or maybe you could give a brief introduction with some real examples ?

The authentication problems that people were reporting has been fixed. The issue was spaces in the group names that Drupal uses (Drupal actually assigns users roles rather than groups). The wiki system (Dokuwiki) had to be patched to match names with blank spaces. For those who are interested I've had a lot of success running Dokuwiki in my current lab and highly recommend it. The developer has managed to get just the right balance of features and usability.

The general idea with the nodalpoint wiki was to have a place to put articles, posts etc. which might benefit from a group of people adding changes over time. I made an attempt to get this underway with the bioinformatics hacks pages. I just added another: Bioinformatics hacks for the semantic web.

I think the object should be to make a point, or draw attention to some aspect of a field. In this context, the provenance of the article(s) is a secondary consideration, isn't it? There are an awful lot of non-OA journals out there...

Open access would be the ideal situation, but as you say, that will exclude interesting contributions.

I don't think it should be a requirement, but if at all possible they should be. If it was a requirement it would ignore papers such as Chris' recent contributions, which are rather interesting btw, and I don't think this is a good thing...

I don't see any links in the left of the page ? Also your notes are in M$ Word format, you might want to consider converting those to a more portable non-proprietary format.
